I know this is an issue for some RPers. So I figured I would try and give a little tip to help you out.
I always book mark threads that I want to keep track of, and have a notification sent to me in PM when someone replies. Then, until I reply, I have a messy inbox. I only delete the message after I reply. I also know how many PMs I have that I don't want to delete so if the number is greater than that, even if it isn't new, I still know I have something to reply to.
So I will give you a little step by step here on what I did, and how to do it.
1. Go to your profile
2. Click Bookmarks up top (This is where all your current bookmarks are displayed.)
3. Up top, above Last Post, click Manage Bookmarks. (There again, is a list of your current bookmarks and how you are notified of posts if at all)
4. Change your default notification to PM (Personal Message). This is located above the Update bookmarks and preferences button.
5. Click the Update Bookmarks and Preferences button.
Now, to make this even more effective, I changed my PM preferences to include a pop up when I have a new PM. Like this:
1. Go to your PM inbox.
2. On the far end up top, click Preferences.
3. Look under Notification. There you can set the site to send an email and/or a pop up when you receive a new message.
4. Click Save Preferences.
And there you have it! Of course, you can always adjust this a little to your liking. Its just an easy way to keep up with what you have going on. Also, make a note that when a thread is moved, say from the RP board to Archives, the bookmarks are automatically cancelled!
